Peter, based on a couple articles I read, I applied a light coat of Shellac (thinned to 2 lb cut) on a table top as the step prior to applying woodfiller to fill the pores on mahogony. The table top is large, so I didn’t get a smooth application (i.e. there are a few spots that I can see a thicker coat).
Should I try to lightly sand out the uneveness, or should I apply another coat? Any other advice?

Give the thicker area a light sanding using either 220 or 320. I always start with a less aggressive paper. If I need to cut it more I'll drop down a grit. Remember, first do no harm.
I would also go over it lightly with a maroon scotch pad afterwards to blend everything together.
From there you should be OK.
Be careful to paste fill a large top in sections. It can be a real pain if you get too far ahead of yourself and find the filler is drying on you. You can always wash it with mineral spirits but then you need to do it again.
