I have a project that has a small part of it painted with oil base colors and I want to clear coat rest of the bare wood project. Because of the complex paint pattern I cannot work around the colors when I use the clear coat. Can I use water based poly or oil based poly on the top of the colors or how about shellac ?

If you give sufficient time for the paint to be sufficiently cured, you can over coat with either oil based or water based finishes. If you are going to use a polyurethane finish or any waterborne finish it would be a good "to be sure" to use a coat of dewaxed shellac as a barrier coat, especially if these are colors based on artist's oil colors, which cure more slowly than most paints, and which may contain wax or other fillers.
Let me add that oil based clear finishes will be amber to some extent. Applied on top of a white, the white will end up with a yellow cast. The yellow cast may also somewhat change other colors.
My choice would be a waterborne clear acrylic finish. It is water clear when dried and will not affect colors underneath. Just be sure the under colors have had a chance to completely dry.
