Is there any type of glue that can be used after finishing the components of a project? In other words, the glue is applied over the top of a finish. Probably a dumb question, but worth asking.

Not that I'm aware of. If a manufacturer claimed their glue could, I wouldn't trust it. However, prefinishing of components prior to glue-up is done all the time. But you have to mask off the joints.
Not that I know of. Adhesives for wood require that the actual cells of the wood be in contact for adhesion.
Epoxy would work, but ruin the finish in the cleaning up. Vinyl melamine glue should work just fine. I use "Roo Glue". A note of caution though I would only do so on low stress joints, not something like a chair. When I prefinish I mask the joint surfaces before staining.

Not sure what you are gluing to what, but contact cement (like the kind used for laminate) can be used to glue over finished surfaces. Wouldn't recommend contact cement for any structural joinery though.
