I’ve recently begun making some small boxes and would like to make some with French fitted bottoms. All of my reading as indicated that one generally uses two layers, one with the shape cut out and one of solid construction. I do not use plywood for anything (except jigs) and was wondering if I should lay both pieces with the grain parallel or should I rotate one to form some sort of crude, two ply, plywood.

Plywood is usually an odd number of layers, implying that the answer to your question is parallel grain. If both pieces are of the same wood, then the answer is definitely parallel grain.
