I have nearly completed a Greene & Greene entry bench in Cherry.I am almost ready to start making the ebony plugs. My question is, do I install the plugs now and apply the dye/stain then clear finish? or apply the dye, install the plugs and then the clear finish? or apply the dye, then the clear finish and the plugs afterwards? Will the dye/stain color the ebony plugs?

If you are at all concerned about the ebony being affected, put them in after you dye and prior to the top coat.
FWIW, ebony is so dense, the dye doesn't affect it that much. I once had to finish a mahogany cabinet with doors trimmed in ebony. The color I applied to the mahogany had no influence on the ebony.
Try a small sample to see what happens.
