I have a JessEm router table with a 2 1/2 port topside in the fence and a 2 1/2 port under the table. Table is open, not a closed box; DC system is 6 inch flexhose. What is best way to set up the ducting for the router table given these parameters? Thanks for any input.

If it were me I'd reduce the 6" to 2 1/2" as close to the capture points as I could get then add a 6" Y connector and hook that to a 6" pipe from the collector. Keep the 2 1/2" runs as short as possible. Probably will need to use flex hose for the 2 1/2" runs.

I like to take care of the router table saw dust with its own small shop vac. I do have a router cabinet (Norm style) with the shop vac on board. In your case, you could probably run pvc back form both your ports to a 'Y' that hooks into the shop vac.
