We had a large table made by a local craftsman. It is finished with a water based poly. The kids got some black permanent marker on the top. The marker was removed with a magic eraser but was first treated with goo gone spray gel. The area now has a dull, yet smoother feeling, area where the surface was rubbed. How to repair?

I can't tell from the picture whether the only issue remaining is the sheen or whether there is still a bit of color left from the marker. Basicially the approach I'd try is to use a rubbing or polishing compound to buff up the sheen on the rubbed spot. Since it won't be likely to exactly match, you will likely need to buff the entire top. I'd do this by hand, and be sure to use compounds that do not contain silicone.
