Basically, I'd recommend that you try a couple of different saws in a store in order to find out which type you prefer.
People with small hands usually appreciate the top handle saws (because of their smaller grips).
The advantage of the barrel grip saw is that you have a better feeling for it IMO. Your hand sits closer to the sawblade. In Europe it's common to use barrel grip saws "under the table" (upside down). This ensures that the "good side" of the wood is up and you can see the cutting line much better.

I prefer a barrel grip jigsaw, it gives more control especially if you are cutting curves frequently. The top handle feels good when you hold it and cut along a straight line. But like Christian explained it's a matter of preference.

It really is a matter of personal taste.
I've had a barrel grip Bosch for years, and I am about to buy another -- but this time I will get the top handle model.
No functional difference between the two.

Have got both, I don't like the slide on-off switch on the AEG barrel because it has started (& now you more sensitive folk who don't use your tools to make a living should stop reading now) on several occassions after being kicked/trod on or generally shoved by a size 10 when on the floor on a job site). Otherwise a great saw but for that reason alone its replacement will be a top handle.

I've used both and would agree with previous posts- barrel grips offer greater control......... except if your arthritic and for that reason I use a top handle. The smaller diameter handle is easier to manage on those bad days. I'd check both types out, especially if you're a lefty, and see which feels better to you. I'm not but I could see where the trigger locks and other switches could be in the wrong place if you were.
