To flatten all my waterstones, I use a course grit DMT diamond plate under running water.

If you want inexpensive try adhering wet/dry sandpaper to a piece of plate glass, granite tile, or marble tile. I've heard of people using sandpaper on a cinder block which is suprisingly flat. Keep water on the surface to wash away cut stone.
