I installed rosewood flooring, (the nail down type) prefinished with polyurethane a few months ago. I laid a small area rug over part of it. When I lifted the rug to clean under it, the floor below it had faded. At first I thought it was something in the rug. However, the other day I moved a dresser and the flooring where the legs touched the floor had also faded. What gives? I’ve heard of wood fading in sunlight, but here, it’s the covered wood that is fading.

I have noticed that some woods I've worked with have darkenned when exposed to sunlight. Maybe your problem is opposite to what you think.
I agree with Phaedrus its like removing hardware from a piece of furniture to be refinished the wood around the hardware has darkened giving the allusion that the wood under has lightened. Just leave the spots uncovered for a while and it should even out.
